The location of these machines appears to have changed. They are now located within the exit from the Kyoto Tower observation deck.
Take the elevators to the 11th floor as previously advised. Once you get off the elevator, the entrance to go up to the observation deck should be obvious. Right before the entrance desk is an exit to the right. If you go in the exit and walk along the glass windows PAST all the capsule vending machines, you'll eventually come to the penny machines on the left just beyond a caricature of the Kyoto Tower.
We asked about the machines at the desk, and the folks there happily showed us to the machine without charging us an entrance fee for the tower.

28 Dec 2022 - The two machines, located next to each other, are still located at the transfer level to the observation deck on the 11th floor. The machines are located at the right side of the lifts to the observation deck, together with the other token and capsule machines. - ZM
